I think so. Your ideas are certainly terrible, and it might make the most sense to use the 3-D scan along with a 3-D printer. Take the measurements, then create an inverse mold with the most sensitive parts stretched, pinched, poked, heated, or shocked. Keeping the pain truly constant would be an interesting thing because pain generally changes. In the case of crucifixion it's always intensifying. These suggestions haven't been part of my fantasies before but they probably will in the future! Yes, a 3-D scan could be the starting point. A special software should be used to design a shape with pressure points which intensify the pain but do not cause permanent injuries.
